the gaps look a little tight to me and at this stage it might be worth removing the paint from the rear quarter panel to see how much lead is there down the B post , and as for gaps try to allow for paint and filler primer etc and it may well be worth a trial fit of the rubbers before paint, the shimming is often odd and the door could well be from another car, being hand finished you can't take a panel from another car and have it fit , can you se the chassis number on the door ?? As for your mis alignment don't make any rash decisions until you have got off the paint and cack from the metalwork all around the door so you can see exactly what you have , and do you cover the glass up when you are welding and grinding as its all to easy to etch the glass with flying sparks , I use card and gaffer tape but a blanket or even wallpaper will do, good luck, pre A's are very cool indeed.
